I see that although there is a cork? shim between my violin and chin rest, the chin rest is actually in contact with my tailpiece.
Does this mean that when I use the chinrest, the contact will cause the tailpiece to flex enough to change the string tuning?

Detuning is possible but loss of volume and tone is more likely.

Sometimes the two pieces will click but that is not welcome percussion.

The biggest problem with that is unwanted vibration sounds against your chin-rest. I've heard them before. You could get this annoying rattling sound. It's best if your rest is clear of the tail-piece as Oliver said. Can you move it in either direction to clear it? Maybe just add some thin pieces of cork on both sides.
